Their Master of Arts in Ministry program offers a concentration in pastoral care and counseling or practical theology. The program is 36 credits and includes a ministry capstone. Curricula can also be paired with a Master of Business Administration through the school's dual degree option.

Bethel University also offers a variety of online associate's and bachelor's degree programs in addition to master's degrees, educational doctorates and graduate certificates. One such program includes an online Doctor of Ministry. Students in this program can choose a specialization in biblical and theological engagement, church leadership, congregation and family care, missional effectiveness, servant leadership or transformational leadership. All the programs except the one in transformational leadership require online courses and in-person intensives that are usually 1-2 weeks a year.
